If I use the “quick register” button to register a new CFS client, can I still use the “NOCUSTOM” method to grab the next valid CFS machine name for a given organisation?

Yes. If you leave the CFSname empty it will automatically assign your name for you after the Active Directory account has been created. See also FAQ22 “How do I change the name of a CFS machine”.
