By default, the refmac link library used by Coot does not include a planar restraint incorporating both CA atoms linked by a peptide. After version 0.1 you can use the function (add-planar-peptide-restraints) After version 0.3 you can use the Extensions menu to add (or remove) them. As of version 0.4 the default is to have peptide plane restraints ON. If using an old Coot, you can add plane 2 CA to the _chem_link_plane.plane_id for the TRANS link in $COOT_PREFIX/share/coot/lib/data/monomers/list/mon_lib_list.cif Here is a patch to do that.
