With newer cars (1996+), the entire electrical system is VERY sensitive to voltage drops. The voltage produced by the alternator/battery may be less than 12. Electronics are especially sensitive to this problem. With a dead battery, the jump start only gets the motor started. The battery is still dead. The alternator is trying to run the entire car AND charge the very low battery at the same time. That may not leave enough juice to run all the electrical systems in the car (Navigation etc.) Put the battery on a charger, get it up to proper voltage, then see if the problem goes away. If not, the jump start process could have done some damage to various electrical components. Things to check include voltage regulator, alternator, battery cables, etc. If the car has a voltmeter or ammeter gauge (the one with the battery icon) and it is fluctuating, it is probably the voltage regulator which will cause the electronics to do all sorts of crazy things.
