No it won’t affect you, let me explain how it all works. You see things in 3D because each eye sees a slightly different view of the subject, your brain gets two different signals one from each eye, and then ‘knits’ them together and all you see is one picture but in 3D. 3D cameras both still and cine just copy this principle by taking two views but at the same distance apart as your eyes are. The trick now is viewing them to fool your brain into seeing one 3D picture, the camera lens on the left has a red filter over it during taking it and the right lens a green or Cyan filter over it. Both films are then projected on to the same screen but looking through the red/green glasses your left eye only sees the picture taken with the left camera lens and your right eye sees the picture taken with the right camera lens, your brain does the rest again. In my opinion you should still be able to see the 3D effect, the red and green lights you mention in your question are the projector lights,
