Will FlagPride run on Dual Monitors?

Not yet. We are working on built-in support for dual-monitor setups. Currently, running FlagPride on a dual monitor system will either blacken one monitor or not affect it at all. Dual monitor support is a feature that we are working on for our next upgrade, which should be available soon.
