Will a vr6 turbo engine fit into a 98 jetta?

The direct answer to your question is yes it will, however the amount of modification needed will make it cost prohibitive, you will need to replace the engine, transmission, motor mounts, clutch, radiator, air box, maf sensor, engine computer, transmission control module, engine wiring harness, comfort convenience module, and on and on, i am assuming you have a 2 liter engine in the car now, if it is more power you are looking for i would reccomend buying the Neuspeed supercharger kit, it is a fairly simple bolt on procedure that will out perform a vr6 stage 1 turbo, and is about 150 lbs lighter, the 1.8t is another viable option, but any time you do a motor swap, there is a lot more involved, things you wont think about like the instrument cluster, and the power locks(yes they are tied in to the alarm system with a starter interlock) unless you are an expert, i would not recommend this change, the 2 liter engine is a stout block, i have seen almost 400 HP out of a 2 liter engine.
