Nelson does not aim to be a content management system or even a document compilation tool. Rather, it focuses on the much narrower task of providing such enhancements to HTML that theoretically could be part of the language as standard. And this means operating within the scope of a single HTML file (with few exceptions). Likewise, one might argue that content management is such an important function that the tool providing it should not concern itself with the low-level markup semantics that Nelson deals with. In terms of overall architecture, separating these functions to distinct tools gives many practical benefits.
