SNP annotation is based on a SNP’s co-location in the region of the genome that has been annotated with a gene. Currently, promoters and regulatory regions are not annotated on the genome, so we cannot provide SNP mapping to these regions. I think the problem lies in the difficulty of predicting promoter regions and validating them on a genome-wide scale.
