This is because large files use the “Quick Compare” method, even when the [Edit->Options / Compare / File Compare Method] setting is set to “Full Compare”. This is a speed optimization. To test if this is causing the behavior you’re seeing, you could raise the limit for the Quick Compare threshold for large files.
