I don’t think it has much to do with Japan’s specific history. Other East Asian countries like Korea, Taiwan, Vietnam, Hong Kong (ok so that one’s not a country any more), have the 2 fingers thing to the same degree. If anything it might be John Lennon’s doing, since he was always giving the peace sign and he was more popular than Jesus in Japan (not Korea tho). might have caught on from there. When I asked a friend from Osaka “why do you do that?” all she could say “I don’t know, we just kinda have done that long as I could remember.” I got the same answer from my Taiwanese friends. Although it does seem that when you reach a certain age, you should put on a more adult appearance and not do it.
