By default the drop-down temporarily hides objects (like Flash) that intersect with the menu when the menu is displayed. This is done to overcome browser limitations that prevent the drop-down menu from displaying on top of intersecting embedded objects. Check out the documentation for how to disable this feature and fix the issue for embeds.
