The common practice nowadays is to store it under (e.g c:/windows). Create a subdirectory under for your app (e.g c:/windows/.venus) and store your config files there (e.g c:/windows/.venus/profile.xml). If you are not interested in running your app offline and you want to get locked into Web Start, you can use Web Start Muffins to store a client ID on the user’s disk and keep the rest on your server.
