The MODIS Atmosphere Discipline Site is again the place to start. Two documents of particular interest are the Known Problems of Atmosphere Products and Validation of Atmosphere Products. You should also be aware of the Atmosphere Team Publications and Presentations. The GES-DISC also maintains a general resource known as the GES-DISC Parameter Information Pages.
