One of the main differences is that eukaryotic DNA sequences have a lot of junk DNA mixed in with the actual protein useable sequence. This “junk DNA” is called introns. Prokaryotes do not have introns. They just have the needed sequence. Also prokaryotes have there needed genes in a group. This is called an operon.
