Just speculation but feeding and keeping them up for one thing. Letting them get away; horses run faster than indians. There would have been an adaptation problem as they needed to create blankets and any bits and or reins. A horse being shot out from under one would certainly be a disadvantage. And, I think a big thing would have been injuries and treating them, especially to the hooves. They never really developed the wheel so that was not an advantage. The only other disadvantage that I can think of would be trying to sneak up on someone, they may have made noise, left prints or other signs and/or made a noise that would have given them away.
