I’d say hinges on car, then doors on hinges. The plates inside the door that the hinge bolts attach to can be manipulated pretty easily to get the bolt holes to line up. And, that’s where the slop, I mean “adjustment”, is. There isn’t much leeway inside the hinge pocket on the chassis, especially up front where you also have to get the courtesy switches installed. When I got my car back from the painter, the doors weren’t even close to being right. I actually had to take the body hammers to the left front door, and beat the area back in where the upper hinge mounted (looked like somebody leaned way too hard on the door and popped it out some). If these panels aren’t relatively straight, you won’t be able to get the doors aligned right. It was some fun: mounting, remounting, and even hammering doors with brand new very expensive paint on them. Last suggestion: support the door with a big floor jack, padded with towels.
