GAWAIN stands for Gene Assemblies With Alignment INformation. Gawain, the GrailEXP gene assembly program, builds gene models out of Grail Exon Candidates and/or GrailEXP genomic alignments. A gene model consists of a 5′ untranslated region, coding portion, 3′ untranslated region, exons, introns, a polyadenylation site, a promoter, and all reference sequence evidence consistent with the gene model. The program also outputs the mRNA and protein translation for each gene model. The GrailEXP gene assembly module has been rewritten from the ground up for GrailEXP v3.0+. It includes many new capabilities that were lacking in older versions, such as recognition of alternative splicing and the clustering together of all ESTs/cDNAs that support a particular gene model.
