If you are running Glide from Maestro, you can choose to dock the Workspace ligand, ligands from the Project Table, or ligands from an external file. Maestro can read structures from a wide variety of file formats into the Project Table — see the Maestro User Manual for details. When docking ligands from external files, whether from Maestro or from the command line, you can choose a single multi-structure Maestro file, a multi-structure SD file, a multi-structure MOL2 file, or a single-structure PDB file.
