What could be the reasoning behind why baby birds die in their nest?
It is possible parents might abandon their nests if for example a traumatic event (such as an extensive investigation of the nest by a predator), infestation of insects or bees, or by the usurpation of the nest box by a competing species. This abandonment leaves the young helpless and will eventually starve in its nest. Try not to cry though, this is mother natures way is all. Even the loss of one parent decreases the survival rate of the young as the remaining parent may not be able to cope with the increasing feeding rate. Other possible reasons of neglect are genetic disorder and chemical poisonings which are both difficult to determine but have been scientifically researched.
