You can use lots of things, like black licorice flavored gopher pellets, amonia, knives, and guns, if you want to painlessly kill the rat give it some alchohal to drink and put 5 or 10 pills in it that says not to mix with alchohal then it wil probably die in its sleep.

Aside from the ridiculous answers, there are such a thing as rat and mouse killers. Like Real Kill Rat and Mouse Killer. It comes in the form of little green bars that the rats or mice will eat and it will kill them in a humane and quiet fashion.
