The western transept (Ann Street side) is known as the Rees Thomas Mission Chapel. It commemorates the ministry of Rev Tom Rees Thomas, Minister of City Congregational Church (later Ann Street Uniting) from 1948 to 1981. This chapel houses the Royal Flying Doctor Service plaques and flag. The banner, made by Mrs Margaret Adsett in 2001, represents Dr Thomass ministry in the City of Brisbane. The chapel is used regularly for small communion services and childrens activities. The eastern transept is occupied by the Merrington Peace Chapel. It contains the flags of the armed forces Navy, Army and Air Force, the mural brass on honour boards listing names of men and women of St Andrews and the then Wharf Street Congregational Church during World War I, 1914 to 1919. The minister of St Andrews at the time was Rev Dr Ernest Merrington who served with Australian and New Zealand forces at Gallipoli. His communion set is displayed in the baptismal font from the Wharf Street Congregational Church
