It is essential to look at the actual chromatogram to verify the quality of your sequence. The base calling program which identifies all bases can, when the sequence is of poor quality, misidentify certain bases (for example the first 40 bases following the primer and the end of sequences). Therefore it is highly recommended to use the “mask the sequence” function when looking at the text version of a sequence in Nanuq (in the menu to the left, under “Manipulation”). This function masks the bases that are under the chosen threshold of quality (15 by default). Those bases will be replaced by an “N”.
