Suppose if a team uses one (Robot A) of the two robots used in the 2nd phase in the 3rd phase. In this case, can we set Robot A for the 3rd phase before the end of the 2nd phase?

No. The team has to bring Robot A to the Start Zone in the Automatic Zone 2 and set only after the 3rd phase has begun. Incidentally the timer will not stop for this setting.
