predict novel signaling pathway member proteins?
In C. elegans, D. melanogaster, and H. sapiens the 8 curated pathways of SignaLink contain 88, 92, and 73 proteins (altogether 253) that have no signaling interactions or pathway annotation. Note that transcription factors have been excluded from this list. We predict that these isolated proteins, termed signolog proteins, are members of the same pathways that their orthologs are members of in the other organism(s). See Korcsmaros et al. (2010b) for details. For each protein we listed its orthologs in the other two species with the help of the ortholog clusters of the InParanoid database. We assigned each inserted ortholog protein to the signaling pathway(s) in which the known signaling pathway member proteins participate. Orthologs without known signaling interactions (isolated proteins) became predicted pathway member proteins in SignaLink. We termed these proteins as signolog proteins, or briefly signologs.
