Once my Extended Storage messages have been pushed into the Archive and their icons turned gray, can I delete the shortcuts from Extended Storage and only use Archive Explorer to retrieve them?

Yes. The Extended Storage items are all shortcuts and deleting the will not delete the items seen in Archive Explorer thus making this possible.
