Yes, you can download the raw sequence data in this way. The EST data sets are available separated by organism, but only in FASTA format and not as full GenBank records. These FASTA sequence files are available at ftp://ncbi.nlm.nih.gov/blast/db/. From the NCBI home page, select Anonymous FTP, then BLAST, and then the db subdirectory.
