Yes, you apply Resistance. If the Stadium Ruins of Alph is in play, the opponent’s Pokemon’s Resistance becomes 0. However, in this case, because of Machoke’s Knuckle Down’s “ignore all effects on the opponent’s Active Pokemon when dealing damage” effect, the Ruins of Alph Stadium’s “all Resistances vanish” effect also disappears. So, the opponent’s Pokemon’s Resistance is applied.
