Yes, the MULTISEED and GAPPED alignment modes may take longer and may use more memory. If running into memory problems, try lowering the ELAND_SET_SIZE (CASAVA v1.7 and earlier) or ELAND_FASTQ_FILES_PER_PROCESS (CASAVA v1.8) parameter.
