In Version 1 of the software, there is no way to hide either Note Pad. The next version of the software will allow you to see it just on the desktop, just on the Taskbar, or in both places. For now, you might want to set the desktop Note Pad to not be Always On Top. This setting can be unchecked from the Note Pad Options menu.
