No, a road flare will not cause your tire to blow out if you run over it.  You actually hold the flare in your hand in order to light it, and then just lay it on the road where you want it’s light to be noticed. 

If you run over the flare, you will not normally damage the cylinder and the flare will remain intact and continue to glow until it’s pyrotechnic abilities burn out.
