If two InChis are different, are they different compounds?

It is not possible starting from the same structure and the same degree of certainty of all facets to generate different InChIs. Formally you cannot assert that they are the same in all respects, although the differences may only represent different levels of knowledge. If they differ only in certain layer(s), or in the absence of layer(s) then they represent “the same compound” with different levels of knowledge. See here (1, 2) for examples.
