If I want to have 2 fish tank separate, 1 for coral nibbling fish and 1 for reef, should I connect the water in both tanks together or keep them separate?

That is to say that, should you again experience troubles with the fish you want to be able to isolate the reef system from the fish system. However, in a commercial setting, in my own experience reef/invert systems are ALWAYS run separately from the fish systems.
