The Flight MCU is much too small to run Linux. However, there are many off-the-shelf PC/104 modules with processors that are capable of running Linux. Additionally, there are even smaller single-board Linux computers like those from www.gumstix.com. So, just pick one and put it in your CubeSat Kit.
