You probably answered some questions wrong. Questions ask if you were fulltime resident, and if spouse was also, etc. You filed joint federal return and should file joint returns noting that her income is state y and yours is state x. Most states, but not all, require same filing status as federal. AND if you are living together and working in same state, you SHOULD be filing joint return, not two separate state returns.
