I have existing historically data (Metastock format) and want to update this with MLDownloader. Is this possible?

Yes that is possible. Click on the Symbol list->Wizard menu. Then select the option Create symbol lists using existing MetaStock directories. Click on Next and follow the instructions in the Symbol List Wizard dialog.
