No, currently the alpha is generated from the same media as the “fill”. However, if you have multiple SDI cards in your machine, you could assemble your file sequence into a QuickTime movie and then simultaneously play the fill movie and the key movie on separate channels (cards.) When playing via the “FFmpeg Producer” the embedded alpha channel in the video file is used. This works great for playing files with, for example, the QuickTime Animation+ or QuickTime PNG codecs. When playing Flash content via the “Flash Producer” everything that’s visible on the Flash stage is used to generate both fill (RGB pre-multiplied on black) and key (alpha) regardless of the stage’s background color.
