Another way to get to JFK (though a bit more expensive) is to take the Long Island railroad from Penn Station to Jamaica station (20 min ride — $5-8 trip depending when you ride) and then taking the Air Train ($5) from Jamaica Station to JFK. Traveling by Subway, while cheaper ($2) will be a longer trip, taking 45 min to 1 hour to get to Jamaica Station via E train or Howard Beach via A train. You still take the Air Train ($5) after exiting the subway.
