How do you make the holes in pony beads smaller?

I have accidentally come upon the answer to your question. Get some smaller beads that will fit into the hole of a pony bead. Believe me, they do make them. Measure the hole. I think a 4mm round will fit. Get some and glue them into the pony beads. Voila! Smaller holes! Be sure you line the holes up well before the glue sets. I came upon this accidentally when my smaller beads got stuck inside the pony beads in my bead box.
