How do you go about using unimod files allow conversion of pepXML files that contain modifications not contained in the IPPs default list?

Have a look at c:\inetpub\ipp-bin\residue_modifications.cfg for details. You can either put the modifications in that file directly, or use that file to point to your modifications (as in a Mascot installation etc).
