First of all, use your neck pickup, and that is probably the only pickup you want to use for most jazz stuff Try a clean setting like this: (parameters are on a -12 to +12 scale) Bass = +10 Mid= Anywhere from +2 to +6 Treble= 0 Presence= +2 Gain= something high Use a just a touch of room reverb with a neutral tone Also mix in a small to medium amount of chorus (optional, but it does give a nice shimmer to your tone) This should emulate the classic Jazz-chorus tone that you hear Just remember, bass and mids are the main Eq ranges that define your tone, so you want to bring those out.
