Selecting Specify Vector Insertion Sites … under the Window menu in Sequencher allows the user to define up to four pairs of flanking sequences to trim. These sequences may be loaded from a Vecbase file (one is supplied with Sequencher) or up to 250 bases of sequence may be manually entered for each pair of flanking sequences. You can optionally save your entries to a file for future use by selecting the Save Sites button.
