If your puppy is getting more of your attention, you could solve a lot of the trouble just by making sure you still give attention to the cat so she doesn’t feel threatened by the dog’s presence. I’m not sure how a clicker would help, but if you identify the tolerant behavior patterns that you want your cat to have, and use a clicker/treat combo to reinforce them, your cat will likely be clued in to the basic concept that you want her to get along with the dog.
