If the Rot Is Not ExtensiveUse a small chisel or a flat-head screwdriver to dig out the rotted wood from the window sill until you get down to good wood. Use wood filler to fill in the hole. Allow the wood filler to dry, and then sand smooth so it blends into the shape of the window sill. Paint the area with primer, and then paint the window sill with a color of your choice.If the Rot Is ExtensiveReplace the entire window sill if the rot is extensively found throughout the sill. When doing so, it is wise to try to determine why the original sill rotted.
