How do I remove an old subdomain that was placed in a directory, such as /exampledomain.com?

I cannot seem to be able to remove old subdomains that were placed in a directory. When you delete a subdomain in cPanel, it removes the entries that take users to that subdomain, but not the actual files. You’ll need to delete the directory from the File Manager if you wish to remove it as well.
