The AVR clock normally receives a 1 PPS (Pulse per Second) signal from the RTC and triggers on the negative going edge. This pulse can be intercepted and replaced at JP6. The JP6 pins are normally shorted by a shorting block, but you can feed your own 1 PPS signal to the pin closest to the AVR microcontroller.
