Accessing HDF5 (.h5) files requires a native C library. Versions of this library for Snow Leopard and 64-bit Windows are not distributed with IGV. To view the .h5 files on these operating systems you must change your Java preferences to use a 32-bit JDK rather than the 64-bit JDK that is installed by default. For this reason, and others, we have replaced the HDF5 file format with the TDF file format. If you have the source files used to create the .h5 files, we encourage you to replace the .h5 files with .tdf files (see the tile and count command in igvtools). Email igv-help for more details.
