You can use CodonCode’s program TraceViewer to view Phred-generated SCF files and see Phred quality scores in these SCF files. TraceViewer is available for Macintosh, Windows, and Unix, and is currently free for academic users. The other files Phred generates (FASTA files, .QUAL files, .PHD files) are text files that can be looked at with any text editor (SimpleText, WordPad, Word, …). If you need additional functions like assembly or contig editing on Windows or OS X, try CodonCode Aligner. Other programs that can read Phred-generated SCF files and support Phred quality scores are Sequencher for Windows more and Consed (for Unix and Linux).
