Problem Description. When trying to open SCF files that MacPHRAP had generated, the files do not show up in Sequencher’s “Import” dialog. Explanation The Macintosh version of Sequencher examines the “file type” of a file to determine whether or not it can read a file.MacPHRED generated SCF files are binary files (file type “BINA”) – not a file type that Sequencher recognizes. Solution You can teach Sequencher to recognize other files types. In Sequencher, go to “User Preferences” in the “Windows” menu, select “File Import” in the “Input/Output” section, then click on the “Add New File Types and Creators…” button, and select one of the files you want to import (this may not work for files generated in OS X, which typically do not have a file type and creator). Please note that Sequencher does NOT read the quality information in SCF files. If you want to use Phred quality information in Sequencher, you need to import sequences through a “.QUAL” file.
