How bad is it to give Trimethoprim over a long period of time for allergies in a dog?

My dog has been taking Trimethoprim in combination with Amitriptyline for his severe allergies. He has been taking them for months. He seems to have no side effects but I am concerned since what I read was so aweful. I am thinking of discontinuing the meds, but his allergies are so bad to the point where he has lost fur and yeast grows every 4 days or so on his chest and underarms. Not sure where to go from here.
