How are ambiguity codes calculated?
There are several different models for calculating the consensus, and consquently, calculated ambiguity codes. The model that is currently used is the Conic Ambiguity Model. The essense of the model is to compare the cumulative quality value for the most likely base in the slice and comparing its ratio to the next most likely. If there is more than a 2:1 ratio, than the slice is ambiguous.
